-Yes, the symbol on the pillars is the Esper's. But the Pioneers don't recognize it. That's your first bump right there. They would have found it in historical records for sure.
-The pillars indeed represent the three planets. But again, they don't recognize them, nor do they recognize MUUT DITTS POUMN, which would be obvious to them.
-Newmans are there, but that's all the explanation we get. We do know, however, that they have indefinite life spans, if we are to believe Sue's words. If that is true, it's not the the same as a Numan, since Seed worked 1000 years on perfecting the Numan race, and something like an indefinite life span would be unheard of.
What conflicts is that if Numans are around, the game MUST take place after Phantasy Star IV, and the people must be Algolians. But, they're not. They don't recognize any Algolian symbol.
And if they are not Parmanians, who are they?
Earthmen? That's near impossible since the last of their race was killed by the hands of Rolf after Phantasy Star II. It is possible they would have known the Numan project of Phantasy Star II, though.
People from Copto, Alisaland? But there's a Newman problem again. They don't know about Numans. If they contacted Algol somewhere after Phantasy Star IV, maybe they would, but then we get to the first problem again. They don't recognize Algolian symbols.
Worldship travelers? They don't know about the Numan either, and if they had contact with Algol, they would know some Algolian symbols.
As you can see, there's no way to properly connect the series. It was never meant to. It's an RPG with Phantasy Star sausage. That's why we see the races, Techniques and Phantasy Star references.
