Here's what I can discern, since I followed/purchased the games:
Sega formed 3D AGES with D3, having majority control over the venture. The first few games, including Phantasy Star, were made with both companies. For the most part, the remakes were panned (if you play the collection that was released over here, you can see for yourself). Even Phantasy Star Generation:1, which was one of the better remakes, could easily be identified as a budget title (though I still maintain that it wasn't as bad as some say).
Around the 16th game, Sega took complete control and 3D Ages was no more. Phantasy Star Generation:2, which was Vol. 17 for instance, is only a "Sega" game, not a "3D Ages" game (though the games continued to use the "Sega Ages 2500" label). Once the new titles in production were completed, Sega turned the label in one that published compilations only. Very complete compilations, but compilations nonetheless.
Why this happened is anyone's guess. Maybe discord, maybe Sega decided to just do everything in-house, maybe sales were disappointing...it's all speculation. Personally, I was sad to see it happen because it damned any chance of the PS remakes coming to North America. Plus, while the PSI remake made some questionable choices, I thought the PSII remake has a huge leap in the right direction. It would have been interesting to see how PSIV was tackled.
