Alis has more balance. Rune isn't much help when grinding, because he has to use MP or skill points to do damage (you can put a rod on him, but it isn't advisable). In boss battles, he does big damage, but so do Chaz, Wren, and (generally) your fifth character. Alis has a powerful attack, learns HEAL, FLY, and FIRE (which all come in handy), and she has great HP growth.

Alis wins because Im biased.

But Rune does hit like a truck with his magic. Alis is a great damage dealer with weak but useful magic.
